There is a huge problem with the Clean Guitar Track it seems. It waits too long before starting another bar and the whole track is now kind of « off the tempo ».

Yep, I find the F#min9 Arp like in bar 63. Some where where this is being repeated it is off the down beat and falls on some other beat the (a of four) or the (a of one). Doesn't matter, Sounds funny but when I play it I just milk it and become Bucket head for 5 minutes anyhow. Nice job Capturing the phrasing of this really great player. gratz the time is 99% down the glitch is most likely a soft ware limitation.
